I was told two tests are required, an ultrasound and an escphogram- where I read that I swallow barium and the radiologist sees any problems in the path to the stomach.

Did you mean endoscopy maybe ? Is pain actually in the stomach or abdominal area?

My primary care doctor is ordering an abdominal ultrasound and Escopagram to see what is going on but the Urologist says it is not related to the BCG therapy. Now I have a gurgling stomach after 4 days of stomach ache. It could be nerves too. The pain is real, maybe I am crazy.

here's a list of potential side effects...i would certainly let your doctor know about the abdominal pain before another instillation.
